Thanks for your reply. Will that also be possible/correct when I use the Benjamini-Hochberg correction for multiple testing for the whole dataset in the differential expression tool?

Well, I would say that as long as the global p-value reported after the BH correction is significant for a given protein, you have the right to interpret multiple comparisons.relative to that protein.
